The Brain Is Not a Machine

A growing rebellion in neuroscience is challenging decades of computer-based thinking about the human mind, arguing that the brain must be understood as a living biological system rather than engineered hardware.

For decades, neuroscience has operated under one dominant metaphor: the brain as a computer. Researchers have compared neurons to circuits, cognition to software, and consciousness to information processing. But a growing movement within the scientific world is now questioning whether that framework has led the field down a deeply misleading path.

At the center of that debate is neuroscientist Romain Brette, whose new book, discussed extensively in the scientific journal Nature, argues that neuroscience must fundamentally rethink how it understands the brain. Brette contends that treating the brain as if it were an engineered machine has constrained scientific imagination and distorted attempts to explain cognition, perception, and consciousness itself.

The challenge arrives at a critical moment for brain science. Over the past century, neuroscience has made enormous technical progress. Scientists can now map neural circuits, manipulate brain cells, and observe patterns of activity with unprecedented precision. Yet despite these advances, the central mystery remains unresolved: how does the brain actually produce thought, experience, and awareness?

Brette argues that the answer will not come from viewing the brain through the lens of engineering. In his view, modern neuroscience has become trapped inside mechanistic metaphors that confuse scientific tools with biological reality.

One of his main targets is the idea that the brain functions like programmable hardware executing commands. According to Brette, neurons do not behave like components in a machine because living systems are fundamentally dynamic, adaptive, and self-organizing. Unlike computer parts, neurons cannot simply be assigned arbitrary functions or programmed according to fixed rules.

He also rejects the widespread belief that neural activity operates as a kind of code translating external reality into internal representations. Scientists often interpret patterns of neural firing as information linked to sensory stimuli or cognitive states. But Brette warns that identifying correlations between brain activity and external variables does not necessarily mean the brain itself is “encoding” information in the same way a computer processes data.

The distinction is more than philosophical. It strikes at the foundation of what many neuroscientists believe the brain actually is.

For years, neuro-computationalism — the idea that the mind is essentially software running on biological hardware — has dominated research and public understanding alike. The model has been reinforced by advances in artificial intelligence, which increasingly mimic aspects of neural networks and learning systems.

Brette believes that comparison is dangerously reductive. In his view, the computational metaphor falsely portrays the brain as a detached analytical machine constantly calculating logical propositions. He argues this represents an anthropomorphic projection by scientists who mistake their own mathematical tools for the structure of nature itself.

Even the common phrase “information processing,” now deeply embedded in neuroscience, comes under attack. Brette reportedly describes the concept as a kind of “epistemic phlogiston,” comparing it to obsolete scientific theories once used to explain phenomena that researchers did not yet understand.

To many neuroscientists, the brain extracts, processes, stores, and manipulates information. But Brette argues that the concept remains too vague to explain how meaning actually emerges from biological activity. Measuring uncertainty or statistical patterns, he suggests, says little about how living organisms experience and interpret the world around them.

Instead of treating cognition as computation, Brette proposes an ecological and embodied perspective on the mind. In this framework, intelligence arises not through abstract calculation but through dynamic interaction between organisms and their environments.

Seeing a chair, for example, is not merely recognizing an object category. It involves anticipating possible actions — sitting, moving, touching — based on the body’s relationship with the world. Cognition, in this view, becomes “knowing by doing,” rooted in movement, sensation, and lived experience rather than detached symbolic reasoning.

The philosophical implications are profound. If the brain is not a machine, then the long-standing dream of reverse-engineering it may itself be misguided. Brains are not designed systems assembled from fixed parts. They are evolving biological processes deeply integrated with the body and shaped continuously by interaction with the environment.

Brette’s vision emphasizes organization rather than computation. He reportedly describes brain activity as the collective behavior of living entities rather than the operations of a distributed computer. In this process-centered approach, brains are not static mechanisms but constantly changing systems defined by growth, adaptation, and self-organization.

The book has drawn attention not only for its critique of dominant neuroscience theories but also for its broader warning about the state of scientific research itself. In an era increasingly driven by massive datasets, machine learning, and technical experimentation, Brette argues that theory has been pushed aside.

Nature notes that the book originated partly from Brette’s desire for “intellectual freedom” beyond what he saw as the pressures of modern scientific publishing. His work serves as a defense of theoretical thinking at a time when many fields prioritize data accumulation over conceptual reflection.

For younger scientists and frustrated researchers, the book appears to articulate a growing unease within neuroscience: despite enormous technological sophistication, the field may still lack a coherent understanding of its central subject.

Yet the debate does not end there. Nature’s discussion of Brette’s work points to one major omission that continues to haunt neuroscience and philosophy alike: consciousness itself.

Although Brette challenges materialist and computational assumptions about cognition, critics note that he does not directly confront the deeper mystery of subjective experience — why humans perceive color, feel emotions, or possess self-awareness in the first place.

The absence is significant because consciousness remains one of science’s most unresolved questions. Extraordinary experiences such as psychedelic states, near-death experiences, and out-of-body phenomena continue to provoke controversy precisely because they challenge conventional assumptions that the mind can be fully explained through physical brain activity alone.

The article also revisits older philosophical debates, including psychologist William James’s distinction between the brain as a “productive” organ generating consciousness and a “permissive” organ filtering or transmitting it. Such ideas remain controversial, but they illustrate how uncertain scientists still are about the true relationship between mind and brain.

Ultimately, Brette’s argument reflects a broader crisis within neuroscience. Despite decades of breakthroughs in imaging, genetics, and computation, researchers still cannot fully explain how biological tissue gives rise to thought and experience.

The brain remains simultaneously one of the most studied and least understood structures in existence. As neuroscience enters an era increasingly shaped by artificial intelligence and computational models, Brette’s challenge is forcing scientists to reconsider whether those metaphors illuminate the brain’s true nature — or obscure it.

For many researchers, the future of neuroscience may depend on returning to a deceptively simple question: what if the brain is not a machine at all?
